I have 3 python versions installed:

# eselect python list
Available Python interpreters, in order of preference:
[1] python2.7
[2] python3.4
[3] python3.5 (fallback)
[4] jython2.7 (fallback)


What version is recommended to be the default?

3.4, you're good ref: https://wiki.gentoo.org/wiki/Project:Python/Implementations
python-updater and perl-cleaner are in portage and are good for sorting python and perl packages
