Just updated one machine to kernel 4.0.5. The first thing I noticed was that none of the startup messages (including the fact that syslog-ng is starting) are in /var/log/messages (they are still accessible via dmesg). Is this a "feature" in the 4.0 kernel (and if so, how do I undo it?), or is there some incompatibility with the 4.0 kernel and syslog-ng) or did I screw up something else along the way?

I suspect you also upgraded syslog-ng. There's a bug (and patch) here. Note that it also applies to syslog-ng-3.6.2.

I have syslog-ng with the patch, and kernel 4.0.5, and dmesg output appears in syslog as it should.

I am running 3.6.4 now on all of my machines, and something is still not right.

I am only getting about twenty to thirty lines in /var/log/messages after a boot (I used to get about a couple hundred). Also, what happened to the uptime timestamps in the log messages (I haven't changed any of the configuration files)?

The patch I mentioned above is still not in any version of syslog-ng from portage, so you need to apply it as a user patch.

I can't say about the uptime message.
