Is it possible to reconstruct /usr/lib /us/lib64 /usr/lib32 /usr/portage/* and their subdirectories?

I had issues a time ago, so I followed someone from google, who wrote one should rm -Rf /usr/lib*; rm -Rf /usr/portage ... - silly me.

After that I reinstalled from step Installing stage3 (tar) of the gentoo handbook, but it seems, that many things are missing from this directories.

If you installed stage3 I think your /var/lib/portage/world might me be overwritten? (containing a list of packages you installed)

So... Do you have any backup taken before you installed that new stage3?

You could try going like this:
1) boot into stage3 (gentoo rescueCD or anything that is _not_ your trashed system)
2) mount your old root under /mnt/gentoo
3) emerge --sync
4) emerge -aev --root=/mnt/gentoo --config-root=/mnt/gentoo --root-deps @world

This trick uses portage from stage3 instead of your "local" copy so you can easily recover even if all your binaries are damaged. However, it still _requires_ metadata stored by portage somewhere under /var. Reinstalling stage 3 on top of your system could have completely trashed it. If you did, it's a good time to reinstall from scratch.

I once removed /usr/lib with careless typing, and tried pulling that directory tree
from backups; I reinstalled it successfully, but things were still missing.

I'd be inclined to back up your home directory (if you haven't already), wipe
the filesystem and re-install.
