This may be very vague so I can add more if/when needed. A few months ago I decided to reinstall Gentoo, with encryption, on my laptop. I followed the guide, along with the section on encryption. The issues I had were that I was not using genkernel, like shown here:

The vague part here will be that I do not really remember the errors I got once it was installed. I manually created the kernel and had no actual issues during installation. I believe I was using systemd. Once everything was installed and I rebooted, it would not boot.

I guess the thing I was wondering is if there is something different I need to do during the installation when not using genkernel. If not, Ill just try again!

Edit: Or would it just be best to use genkernel and configure it to what my current kernel is.

You don't need to use genkernel but you need to make sure your kernel has support for lvm and luks. You also need an initramfs.

Edit: Personally I would start by following the guide so that you have a working kernel then tell genkernel to start with makeconfig so you can customize as you see fit. Also you may want to to change this line

cryptsetup luksFormat -c aes-cbc-essiv:sha256 -s /dev/sdX3
as that scheme is some what outdated. I used

cryptsetup --cipher aes-xts-plain64 -s 512 luksFormat /dev/sdX3
.
