I installed Docker and I enabled all the missing options as per Portage output. I saved the new configuration and I issued the usual make command, which, however, gave me the following output:

Issuing sudo make clean fixed the problem, but I was curious about what could have triggered this.

You upgraded the package that owned /usr/include/bits/byteswap-16.h, and the new version of that package did not install that file. Since this directory is reserved for implementation details, this is fine.
