It gets rebooted so little that I've never noticed before. It comes up up about a day and a half behind. NTP won't sync it and complains the time deviating too far.
What can I do to fix this, besides setting it manually after every reboot?

Perhaps you need to replace the pram battery.

I'll try that tonight, but it never had this problem when running 10.3(which it was right before I installed Gentoo).

Did you set in rc.conf to UTC (and not local!!!)
because mac os keeps date in UTC!
