I am looking for an mp3 hardware player with an integrated HD that I can use under Gentoo. As far as I can see the iPod does not really work under Linux. Has anyone tried a different player? Any recommendations?

If you can find something that implements the USB Mass storage protocoll, then you are home free and pretty much completely independent of OS.

I have a Neuros which works okay with Gentoo, also it plays Ogg Vorbis, which I like. It's kind of clunky though.

If I was buying today, I'd take a look at the stuff made by iRiver, and also the Rio ones. I believe some of those support Linux, but can't confirm myself. The company which makes the Neuros actually paid Xiphorous for some development, and are very up front about their Linux support.

Hm, that's certainly true for the iPod, as well. BUT - I cannot just throw all my mp3's onto the iPod because I have no tool that works like iTunes. How would I organize these mp3's on the iPod? I have a pile of mp3's but I have no way to display them in a certain way.

Take a look at the iRiver H140 (40GB HDD) or H120 (20 GB).
It runs as a USB Mass storage device and supports the ogg format.
