I'm having some problems bringing my system up to date. Check it out:

# emerge --update world --pretend

These are the packages that I would merge, in order:

Calculating world dependencies  .... ...done!
[blocks B     ] <=x11-themes/gnome-themes-2.8.2 (is blocking x11-themes/gtk-engines-2.6.3)
[ebuild     U ] sys-process/cronbase-0.3.2 [0.3.1]
[ebuild     U ] sys-libs/gpm-1.20.1-r4 [1.20.1]
[ebuild     U ] sys-libs/ncurses-5.4-r6 [5.4-r5]
[ebuild     U ] sys-apps/sed-4.1.4 [4.0.9]
...


Notice the line with [blocks B ] in it. So I try unmerging the blocking package:

# emerge -C x11-themes/gnome-themes-2.8.2

--- Couldn't find x11-themes/gnome-themes-2.8.2 to unmerge.

>>> unmerge: No packages selected for removal.


Before I tried any of the above, I ran 'emerge --sync' and 'emerge portage' and I suspect that could be the problem. I noticed some of the 'emerge portage' output saying that the directory structure has changed. Would it be advisable to go back to a previous version of portage? Or is there a better solution?

Has nothing to do with your portage update (unless you were using a version prior to 2.0.50 before), just omit the version number.

That's certainly the better solution -- i.e. using the proper command ;)
