I would like to use a special CFLAGS to compile the sci-libs/fftw package every
time I emerge it. Ideally, I could put this CFLAGS in a config file, and I wouldn't
have to set CFLAGS in my environment everytime I want to emerge a new version
and then unset CFLAGS after I'm done. Is there a way to do this?

It's not possible with a standard Portage. See /etc/portage/package.c{,xx}flags features - v1.0_rc1 for a solution however. Moved from Portage & Programming to Duplicate Threads.
