emerge system was only a step required if you were running a stage2 or stage1 install. These have been moved to the FAQ, and stage3 is now the default method.

Search around and you'll find big discussions on it, but basically the underlying reason was the unpredictability of the bootstrap script, the worthlessness of stage2 install, and how the method was prone to user error. You can accomplish a "stage1" installation by installing a stage3 tarball and then running two emerge -e systems anyway. Takes a bit longer but its the same result in the end.

There are still a few of us old-timers that prefer to install Gentoo from stage1, so feel free to ask questions if you need any help.

Please see What exactly happened to stage 1? And bootstrapping? for further discussion.
