Well, it seems to be linking against /usr/NX, isn't that nomachine? Perhaps it's getting confused with the NX libs instead of the standard X11 ones? Have you tried revdep-rebuild to ensure that everything else is linked properly?

Yes I ran revdep-rebuild -v and that was when the gconf emerge problem came up. Other emerge fail because the missing gconf.

How can I remove NX libs, emerge -C nx shows nothing.

Code:

Well, I'm glad that fixed it, but usually, it's better to let your package manager remove files like that :)

Do you have gentoolkit installed? If not, please install it and then run:
Code:

equery belongs /usr/NX/lib/libX11.so.6

Does that return anything? Did you install any software outside of portage?

Yes I have gentoolkit installed, but I am now during an emerge --update --deep world so should I pause this and run
Code:

equery belongs /usr/NX/lib/libX11.so.6

or wait?

And yes I did have xfce4-4.2.3.2 installed outside of portage using xfce4-4.2.3.2-installer.bin. It has been removed.

OK this is what I got

Code:
equery belongs /usr/NX/lib/libX11.so.6
[ Searching for file(s) /usr/NX/lib/libX11.so.6 in *... ]
net-misc/nx-x11-1.4.0-r4 (/usr/NX/lib/libX11.so.6 -> libX11.so.6.2)

so you probably want to emerge -C nx-x11 and then re-emerge it only if you need it.

Yes, has been done.

Code:
$ equery belongs /usr/NX/lib/libX11.so.6
