Just a quick question here:

What commands are issued to updating the configuration files after updating portage? During the install process, after emerging portage, there is a prompt that "strongly" recommends portage be updated (something like that). I can't exactly remember the actual phrase but they were words to that effect.

hmm, i believe you are mixing things up.
configuration files are normally updated with "etc-update", "dispatch-conf" or "cfg-update", where etc-update is the, let's say, normal way.
the message you are talking about could be the one after doing a "emerge --sync" that tells you that a new version of portage is available and that it is strongly recommended to update it immediately. that can be done be simply typing "emerge portage".

That's exactly right! It was after emerge --sync, and the message was that a new version of portage was available. But there were no recommendations as to how to update the configuration files.

I looked for updating commands a little deeper in the manual but couldnt immediately find any. But because the system I was using was installing is still so young, I skipped over this step. The only file I though it could effect was make.conf, that I configured by hand.

I much appreciate your advice and will run those commands when I try to set up Gentoo on my system soon.
