I am developing programs in kdevelop. I noticed that programs that were created before, are compiling fine.
Programs that were created after don't.

There is an output of automake:

cd '/mnt/data/work/FAX/prog2/xvc' && WANT_AUTOCONF_2_5="1" WANT_AUTOMAKE_1_6="1" gmake -f Makefile.cvs

I don't know how kdevelop creates the autoconf/make files, but it seems to be broken at the moment.
Did you try the suggested fix, by running

libtoolize --copy --force

in the project toplevel directory?
