How do you disable that startup chime that you hear everytime you press the power button?

Yes, that is the only solution I know of as well. Mute the sound in OS X, you will not hear the chime again until you boot into OS X and turn the audio back on. Meanwhile audio works just fine in Linux.

Unfortunately (fortunately?), MacOS X will never again touch this thing. Is there someway to do this from Linux?

Just use the nvsetvol command as root, it should take care of everything, if I'm not mistaken.
