top shows me that I have 99+% iowait on the cpu. I've disabled most daemons and I have no other disks than the system disk and a sd-card for /tmp mounted. How can I find the reason for the high iowait?

Hi Seron,

you should try to install and run sys-process/iotop. Then, sort by IO usage and you should be able to figure out which process is trying to eat all your ressources.

Thanks. I had to add the required settings in the kernel and reboot. I'll try it next time this problem comes up. After updating from 2.6.35 -> 2.6.39 I've had strange problems where seemingly unrelated processes simply stall.

[edit:] This problem seems to be related to khugepaged as described in this post. I've set it to madvise in the kernel config and I haven't had this problem since. Turning it off entirely might be an alternative. iotop was very helpful in monitoring disk usage.
