Thanks for the tip guys. Unfortunately, I've now wiped out the old install and am trying it again. If it still has the same problem, I will try that. Any idea how they would have even got into DOS format? This was a brand new installation, and nothing but the install system should have even touched any files there. From my working system:

If 0x0D is the DOS lineend, then it looks like this does not have it.

That's exactly the results that I get so no there are no carriage returns in the file. Like I said, it was a real long-shot for lack of any other brilliant ideas.

An eix problem that someone had was due to carriage returns in /etc/make.conf, but that was explained by copying and pasting mirrors from an email.

I would have tried the passwd file from the working installation to eliminate that as the culprit.

Just finished ./bootstrap.sh and emerge -e system using GCC 4.7.1 and -march=core-avx-i. After emerging strace and adding a user account, things appear to still be working fine (still from chroot). I haven't installed the kernel yet, so I'll continue on with that next. I think we can chalk this up to some unknown weird oddity for now though...

Yep, everything is working fine so far. I got XFCE installed a few days ago, and last night I even installed KDE 4.9.0. Very strange, but at least it doesn't seem to have been something I did wrong.
